1200 miles is good, that's more than I normally do although I'll admit I only ever use my old cars when the sun's shining...   which is sometimes "challenging" in the UK  ;)

I wonder if your gearbox problems are shift-related ?  With my shift mechanism there's not very much you can do apart from the middle joint dimensions but I wonder if there's any tweaking you can do with the arm lengths on yours ?  It just sounds odd if there's no untoward grumbling from the box and it shifts down ok, it makes me wonder if the linkage isn't quite spot on.

But even so, I'd say you're doing quite well with such a small "snag sheet".

Good going on getting some miles on it. on going to a 5 speed to fix the leaks I would not be sure that would fix the leaks. you will be swapping one leak for another. I am having problems with leaks on my 5 speed. on fitting carpets on the sill carpet I glued in place and tried to the edge of the door seal and that worked well. On the floor carpet I intend to use some 2 inch velcro strips to hold the carpet in place and see if that works.
On shifting what oil are you using the right oil. I am using a GL4 good quality mineral and that helps and the change up 2nd to 3rd I find the trickiest too. I would agree linkage is potentially the main culprit.

On the carpet issue, my Type 54 had carpet press studs in the floor.
I recall there were probably two on each side of the backbone, but the actual number may be wrong.
Anyone else have these?

Any of the British parts suppliers will have them.  Probably your local auto/marine upholstery shop as well.

Took my car to my trusted autotrimmer last week. And he worked Miracles.  I had several issues that I just didn’t have the skills to correct. When I fitted the roof lining there was no way of joining it to the top of the screen in a neat way. Similarly the A pillar and the edge of the lining above the doors were just not good enough.  I went for the best carpet on the market and my trimmer has edged every piece with leather.  I also bought a cheap drinks holder from eBay and he trimmed it all to match and fitted it to the bulkhead. Very very happy with result.

A fantastic first year 3600 miles and surprisingly few issues.  As the season drew to a close I was only able to get 2nd and 4th gears and gear box oil leaks were deteriorating.  So after a brief rest I got back into the workshop this week.  Gearbox out, new seals and a fresh coat of paint.  New gear linkage and lever from Banks.
